Trouble Flashing the EMMC

Using a Pi 3 I was able to write the image of Jessie over to the compute module. The CM then displayed as a single USB connected device. I disconnected the USB cable and reconnected and it did not display at all. I attempted to start the CM on its own but ran into the error of "end kernel panic - not syncing: vfs: unable to mount root fs on unknown block"

I then tried to repeat the process to re-flash the EMMC but the CM would not show up as a device on the Pi 3.

I connected it to a windows computer and after updating my computer it showed up as a Universal Serial Bus Controller, if I remember correctly. I downloaded Cygwin but messed it up because it did not recognize any of the commands I was typing in. I attempted to reinstall it but it took hours and I was only 30%-ish through before I gave up. I probably was trying to download all of it.

So now I am still sitting here with a CM that has information written to it but that wont start up. Any help would be greatly appreciated.

Which version of Jessie did you use? (The full version won't fit, as it needs more than 4GB.)

It is Jessie Lite. I have tried the brute force method of just repeating it over and over again. Now I am getting an error at the end of rpiboot.
