Can I cut wires on the Dagu Rover 5? I don't need the encoder wires (which I think are the thick ones, correct me if I'm wrong) so is it ok to cut them? Or should I leave them as is?
Also in the guide I am following the rover only has two motors but the one i have has 4? Please help

NO. Bad idea, as you will likely need them in the future. Just ignore the encoder leads.
There are two and four motor Rover 5's, I have both types, and I've never heard of a three motor one.
Post a link to your bot.

Yep, I have a couple of those.
Don't cut the wires, you will later regret it.

So which motors do I connect? My controller board only has 2 motor controllers, not 4.

Wire the two motors on each side in parallel.
Make sure the motors on each side go in the same direction (ie take the tracks of for testing)
Make sure your motor driver board can drive as much current as the two motors on each side need.
