Retroarch problem

My controller works when i enter retroarch through the retropie section but i cannot pull up the rgui while in a game using select+X.
When i go to retroarch from retropie the controls that do work are wrong.
Down = up, up = down, A and B are backwards. Can someone tell me how to fix this? I've been googling for over an hour and all the posts i have found are over a year old.
