I don't believe the built-in SDCard cloning tool is available when running headless.

You might find this backup script useful for a headless Rpi:

download/file.php?id=19918

I use it to backup my headless RPi's that run from USB drives booted via an SD card.

It is - in that the GUI clicky thing is just a pointer to running some command line utility, whose name escapes me at the moment. I'm sure it just a few Google clicks away.
