Pixel Desktop has been superseded:

Welcome to the forums.

What have you installed?

2016-12-13-pixel-x86-jessie.iso

Or

2017-06-22-rpd-x86-jessie.iso

I can confirm that persistence works 'out of the box' with the first if installed to a writable medium such as a USB stick.

But that 'Pixel' release has been superseded by the later Raspbian Pi Desktop. I haven't tested the latter but would be surprised if they had broken a basic feature and not tested it.

Persistence only works if you are using a Bootable USB Flash Drive AFAIAA ;)

I am using a bootable USB flash drive and persistence does not seem to work. I can boot from it but nothing persists to the next boot.
I tried installing from the flash drive onto the hard drive of an old machine and that is working great (I am writing this with it).
I am wondering if there could have been some step I omitted in creating the flash drive? That was done on a windows 7 machine.
It is only an eight GB flash drive. Just wondering if there was an error in some setting as I created it. Anything to watch out for?

Found my problem.
The ISO image was loaded onto the flash drive using rufus-2.18p.exe on a windows 7 computer. To ensure the persistence option will work it is important to choose the dd (entire disk image) option rather than the ISO (file by file) option.
