Welcome to the forum! A custom manufactured board, even if it only means leaving a few components out during assembly, will likely not reduce costs. If the goal is to have a custom OS and other things installed, all you need is an SD card duplicator and someone to manage the packaging. There is no on-board storage for an OS on the consumer Raspberry Pi hardware. Everything is on the SD card.
Unfortunately, if our OP wishes to install Raspbian, it will not fit on the CM3. The Compute Module 3 is available with on-board eMMC, which can be flashed with an OS, but the CM3 will require a custom carrier board for power and I/O connections.
Raspbian Lite would fit, besides, the OP said custom OS (no mention of Raspbian).
I would assume this is in reference to WiFi compliance.
