Hi,
Is there any automatic protection should the CPU temperature go to high?
At the moment I'm reading
/sys/class/thermal/thermal_zone0/temp
and getting temperatures of 64°C.
What is the maximum safe temperature for the Model B+?
My application has to run outside in desert conditions.

There is protection to stop the CPU going over 85°C.
The CPU will throttle back to a lower speed (assuming the overrides haven't been set) and I believe the chip will shut down if it stays over that limit.
85 degrees is a figure that has been deemed safe to run the CPU/GPU at without reducing its life span to any great extent.
