I should add, I am running Jessie with the following config changed:

File: /etc/ssh/sshd_config

# Authentication:
LoginGraceTime 120
PermitRootLogin yes

Even I'm facing the same issue. Is there a fix for this. I'm currently using the lite version of Jessie.
I could change the root password in wheezy just by using sudo passwd root.

hello,

editing the /etc/ssh/sshd_config and the restarting the raspberry fixed the problem for me.
