Shutdown leading to blinking green led

I was trying to workout how to shutdown the pi into some sort of "standby" state. I typed something like sudo shutdown, or sudo poweroff. I thought I had suceeded because it did shutdown and I saw the red led was on after that. Anyway now it won't start up. The green (OK) LED blinks about 5 or 6 times, so according to this and to what I have read, a .elf file is not found.

Does anyone know anything about this or have a similar experience?

I guess this was a first time boot.
After a first time boot there are some modifications that current distro's want to write to the card, but through the way writing to the card works, they are still in memory (write cache) waiting for a "flush" to the card. When the PI is then shutdown the wrong way (just a poweroff) the flush doesn't happen and important data isn't written to the card, which damages the filesystem.
You could have used the GUI for a shutdown, or used the official command line shutdown
shutdown -h now

I think the software guys should be aware there is a potential problem here, and issue a flush after the writing of these modifications, as the current situation is really unsatisfactory.

The only current solution AFAIK is to re-write the card image again.

Just to add: It wasn't a first time boot, but I had probably used rpi-update during that boot, if that's relevant./

Also got this today after running:
sudo rpi-update
sudo shutdown -r now

Yes I did the same thing, manually overwrite the boot partition wth the files from github.
