Fitting windows to screen (using config.txt)

so the resolution on my 3.2 inch waveshare 32b that i hooked up to my pi2 is all ok.
but the windows for some reason will go "off screen" if you know what i mean. everything fits, its just opening a window that is so annoying and not always easy (or seems possible) to close.

so what im asking is how do i make the windows fit the resolution/screen.
