The stepper driver's datasheet shows its inputs to be opto-isolators - the Pi is simply illuminating an LED. Perhaps I did not get the problem, it seems so simple. It's like a flipflop in an endless loop.

Maybe you want more then a simple flipflop loop. Describe your problem in a block diagram or flowchart. After that it's time for coding.

The arduino mega has pull up (built-in) resistors:read link below.

If the bus is idle the sda scl lines are high (~3.3 or ~5V) on both sides off the shifter.

You have to watch pin 5 on the header. If you have no response on pin 5 try another gpio pin.
Otherwise install jessie again without updating python ide.

Hi,

Did you use i2c level converters? The i2c lines of the arduino are pulled up with resistors to the 5 V power supply, rpi3 i2c resistors to the 3.3 ps.
