Just as xranby said - if other applications under X windows do receive mouse events - Java will, too. At least in theory it should work fine...

It looks like that nRF24L01 implements SPI. It seems that if you want to use it with pi4j 'all' you would need is to implement SPI commands...

OK. At this point I would like to call on my unreliable memory which involves /dev/mem and OpenSuse (or something very, very close to it) and how solution wasn't exactly straightforward - but it could be different device and different Linux distribution... Did you, maybe, consider using Jogl as a platform for your framework?
LibGDX is one example. Even better - even though not originally supported, LibGDX can be built for RPi because of Jogl being 'low level' layer...

Tomcat can server JSP pages. It compiles JSP into Java classes. To compile them it needs javac (or at least its Java API portion) and JRE is not supplying it. So, for Tomcat to work it needs JDK which supplies javac (Java compiler).
