So, are you saying that I need to boot 500MB of Linux to access the GPIO port to make an LED flash?

To conclude, I must boot a complex OS and inside that OS I can manipulate GPIO ports, UART, I²C bus, SPI...

In my opinion it's a current problem. The power supply is not able to supply the needed current to the whole board work properly. HDMI is probably sinking lots of current and 1A might be not enough for you current hardware settings: USB, LAN, HDMI... However, accordingly to RasPi datasheet, 700mA sh...
