If you want ffmpeg_output_secondary_movies to be on, I don't think you can have mmalcam_secondary_buffer_jpeg set to anything other than zero. mmalcam_secondary_buffer_jpeg causes the Pi's GPU to encode the secondary buffer as a JPEG image before it reaches the motion code; this will not be understo...

Looks like you're using V4L for your camera input (i.e. /dev/video0) - I've not tried that, I use my own version of motion built on the Raspberry Pi camera API directly.

Hopefully someone who uses V4L with motion might be able to help.
