What is the problem with Wifi/BT, box and EMC/FCC? There will be higher emission or what? And what will happen if the device does not have EMC cert. I guess, 90% of chinese electronic devices sold over internet do not have such certs.

Why not ecrypting with Pi3 but with additional PiZero? It is not faster. Probably you expect to continue "work" of Pi3 while PiZero does encryption. Something like multiprocessor system.

If you need large quantity of peripherals, it is better to do custom design. However if current software on RPi is written in Python/Perl, you will need to re-write it in C.
