sudo apt-get update && sudo apt-get dist-upgrade -y && read -p "Press [ENTER] to close terminal"

With this:

sudo apt-get update
sudo apt-get dist-upgrade -y
read -p "Press [ENTER] to close terminal"

And give it a try....

A single signal for e-stops is commonly used and works well. They are there for when something goes wrong and the machine goes beyond the "soft" limits of each axis. If the system "comes up" with one of the switches made, it needs deliberate, somewhat manual intervention as it should never be at tho...

I just updated the SSD on mine today and it won't boot either. Too bad - it has been running for weeks and is kept up to date. This is he first time I have had any issues at all with the USB/Boot setup.

I have put a couple of 3's in cases that I just drilled 2 holes in where the LEDs are with a Dremel. You can see them fine.

Sounds like you are not waiting long enough after you issue the "shutdown" command to remove power/sd card. Wait until activity light completely stops blinking.
