IIRC, you will probably have to route ports 5800 and 5900 to your Pi's IP address in your network router's configuration, TCP protocol only.

Sorry, I hadn't read this bit. I can confirm the small red square doesn't appear anymore after replacing that file.

rpi-update hasn't changed anything I'm afraid. The red square appears during the initial display of the rainbow coloured splash screen during both a cold power on and a reboot, and it's still doing that after running rpi-update. To install an OS easily, namely Raspbian, you should first download NOOBS and then follow the instructions on setting your MicroSD card for proper use. It's all specified here and it's a really detailed walkthrough: http://www.raspberrypi.org/help/noobs-setup/
