Try running the following:
./retroarch-joyconfig -o p1.cfg -p 1 -j 0
Follow the instructions, and it will dump the output in a file called p1.cfg. Copy the results into all/retroarch.cfg and Bob should be your monkeys brother. Or something like that.

That's weird, and maybe the source of your problem I guess. In my RetroPi build the es_systems.cfg is definitely in that location. Do you have es_input.cfg, and if so does it take effect when edited?
Hi guys, I'm hoping this is a stupid question, because that'll make for an easy answer! I've been playing with RetroPie, and have been getting some pretty good results. The only real fly in the retro gaming soup is that currently I can't launch the Amiga emulator (UAE4all) from the emulation station...
