You could try series resistors. I use them for my stepper motors too. What would also be possible is to use a higher voltage (8V) and then make sure you do not exceed a certain mark space ratio (75%). Do you get errors?
The Gertbot increments an error counter when it detects an illegal transition |(e.g. 00 to 11 is illegal)
If so, the most likely cause is that the code changes faster then the 1000 Hz max speed.

So do you have any suggestion when using Gertbot with a magnetic encoder?
There is no solution, at low speed you magnetic flux change will be slow.

I think I have enabled the encoder but I can't work out how to read them. You must use the 'quad_read' command. See the example usage in the test_driver.py code. Where could I download the file "test_driver.py"? I could not find it on Gertbot's website. Is there any C or C++ version of it? Thanks! ...

You are very likely to be OK as I see a transistor/FET on the board (but I can't be 100% sure unless I have a schematic.) This means it will need only a very low voltage (~1Volt) to switch and thus it will work from 3V3. In that case you also should connect it back to the 5V as on 3V3 it may not wor...

You can reduce the number of colours which will then free up GPIO pins.
e.g. make it a VGA 555. That gives 3 more GPIO pins but reduces the number of available colours to 2^15 = 32767 instead of 2^18 = 262144.

If you just want to display some simple text that is do-able. If you really want to make 'images' that is "pictures" I think this is very likely to be beyond your (and the Pi) capabilities as you need A LOT of LEDs to do that. Check he idle polarity of the RX (Pi side) pin.
If it is continuously low it will be seen to receive a continuous stream of NULL-characters.
(But if your modules are correct this should not happen!)
