I haven't tried it on the Pi3 but it worked like a dream on the Pi2 The latest Advance 3.5 has Advmame/Mess and Menu in one folder, it compiled with a straight configure, make make install on the latest version of Raspbian 2017-07-05 but it seems you have to even manually...

Your going to need a USB Hub as I believe MAME doesn't reinitialize on Insertion/removal of a Pad unlike some Emulators/Operating Systems, so you will need the Keyboard and JoyPad attached.

charco Neil's right a good size Class 10 SD Card would/should counter any issues your having and if you DO go down the SD Card Image route RetroPie/PES should run most Systems upto 32X which is too slow, at least on RetroPie. MegaDrive Emulation is fine on the Original Pi which negates the need for a Pi Zero. I would advise a version of PicoDrive which is the best overall MegaDrive/Genesis Emulator available for the Pi. Personally I would start with a stock Raspbian Image, download and use the retropie_setup.sh script . You can then add just the elements you require from RetroPie.

It looks like OpenGL is the issue which doesn't work on the Pi. The programs need to be OpenGLES or SDL. OpenGLES is the better Option which prevents 'Tearing' of textures/scrolling (or SDL2.0). So as I assumed, its sort of like an SD Card Image, self contained (e.g. RetroPie etc). Hopefully I can test it in the next few days, then I will pm you to confirm your happy with the Article once posted. Seems there are only positives from the postings here, can't wait to try it myself!
