I can only answer your 4th question: It is possible to run Android apps on the Raspberry Pi, but you will have to install Android on it. Just a guess, but in the WiFi menu in the top bar, select your SSID1 for wlan0 and SSID2 for wlan1.

"Bricked" in what way? No boot?
What are the contents of the /boot partition now?
Also, if there is a bootable USB drive and a bootable SD card, it will prefer to boot from the SD card. Try removing the SD card and booting.

To automate the "startx", you can open the Raspberry Pi Configuration window (from the desktop) and select the option to boot to desktop instead of CLI. Not sure about the RetroPie though.

Try rpi-update before apt-get upgrade, just in case the new versions of programs installed by apt-get upgrade need a newer kernel version to work.
What do you mean by "I've updated the firmware"?

That should work, and I don't see why you need to change the hostname either (as that info is not stored on the boot partition). Just ascertain the partition names, as it usually won't put /dev/mmcblk0p1 for an SSD. Usually mmcblk0pX is for SD cards and /dev/sdaX for any other type of media. I recom...

Where on the board is the humming coming from? Do you have a fan attached?
Try using a different SD card. I have had an RPi abruptly stop working because of a dead SD card.
If the CPU or other chips on your raspberry used to be continuously hot, then one of the chips may have failed.

The way I got my hard drive to work was to install a bootloader (like PINN or BerryBoot) onto an SD card (1GB should do for a single OS) and select the hard drive as "Destination drive", ie drive to install the OS to.

AFAIK, you need to have the whole boot partition on the 64MB SD card, not just bootcode.bin. Your information is outdated.
