They are a little bit coupled but not tightly. What you are seeing is that when raspimjpeg starts up its sends a cmd 9 to the scheduler via the FIFO1 which is where the scheduler receives things like motion detect commands. cmd 9 is used to reset the scheduler and allows it to get into sync with it...
