Perhaps the harddisk suffers from “critical media error”, which slows down HD throughput. The output of dmesg would show that.

I didn’t read in your post whether gpsd is used or not. The SHM ntpd driver relies on gpsd running. The gpsd receives the NMEA information and stores that in SHared Memory for other applications to consume.

On rpi 2 model b the base address for the peripherals is different.
I haven't checked but the bcm2835 library might need to be updated.

FIQ patch is pushed. Get it from rpi-update. It is disabled by default, but add: dwc_otg.fiq_fix_enable=1 to cmdline.txt to test. Applied the patch in my head-less raspi. Interrupts 8100-ish to 600-ish. No abnormal effects.
