Keep on booting from SD cards if you can't boot your system from USB.
Stop compiling kernels if you can't boot them.
Start fresh with the latest Raspbian Stretch.
Light candles that your system keeps running for the months, you need to restore all on the new installed latest Raspbian Stretch system.

Look into (don't edit) /etc/apache2/conf-enabled/serve-cgi-bin.conf. Remove the "/usr" from the url. It should be "/cgi-bin/stepper.py" and your python file should be in /usr/lib/cgi-bin. Given the system only keeps the hash of the password it cannot pipe it into any commands, my guess it the lock option would be the best of the two but it’s a guess. Of course you need to reinstall ssh server if you accidently removed it. If you have a card reader connected to your raspberry pi you could boot from a new image, then mount your damaged installation and chroot into it. Instead of looking for an empty ssh file a config file could be used with settings, that otherwise the initial setup would ask for.

rc.local is working

Programs started from rc.local have root privileges by default. "sudo" is not needed here. You may use "sudo -u pi ..." if you want to run your program as pi from rc.local.
Replace ~/radio/... by /home/pi/radio/...

Why did you edit /etc/ssh/ssh_config? This is the client configuration, not the server configuration.

Try

There exists another reason to avoid NOOBS already for a long time. NOOBS is not supposed to get updated. If you obtain a new Raspberry Pi model, you can't reuse your existing SD cards without new installation from scratch.
