Just went through a very similar issue:

to fix mine I had to edit /usr/share/kodi/system/peripherals.xml

and i removed: <peripheral bus="cec" name="CEC Adapter" mapTo="cec"> all the way down to the next </peripheral>
(this was the second peripheral listed)
