That third prong is for protective earth ground. It is used on AC powered devices to keep you safe if the case of the device gets shorted to power, you don't. I haven't checked yet, but you also need to make sure the GPIO pins can supply enough current to run the fan. Sorry, forgot to point that out in the last post.

The problem is most likely that you are trying to run them in series. The LED has a large forward voltage drop. When it does this, the fan no longer gets the full 5V. You don't necessarily need to use two pins, (but why not) but you do need to run a separate wire from the 5V pin to each device. Look...
