Make sure you install modules globally using 'sudo pip' or 'sudo pip3'.
In general you should not use 'sudo' to start your scripts.

Are you sure that gcc isn't in the Raspbian Lite image? I'd be rather surprised if it isn't, but I'd have to bring up a copy of it to be certain. Did you change all the apt list files before upgrading?
(that's at least /etc/apt/sources.list an /etc/apt/sources.list.d/raspi.list)

Can you run

You seem to have a habit of giving partial answers...

But it looks like you tried to install some amd64 programs (drivers) at some point. To remove them I would try the following:
Make a backup of your SD card and then run

sudo dpkg --remove-architecture amd64

Check the log for USB errors (use e.g. dmesg).
Also have a lookout for undervoltage messages, etc.

There's a good chance it's a power problem. These dongles can be quite power hungry at times.

o.K. tested with a zero and see the same problem here. After copying the 'kernel7.img' and 'start_x.elf' - 4.14.76 Versions - to the uSd card booting fails (green LED stays on continuously). I don't know, I've not tried it and I'd not, yet, read the DTS source for that overlay. What happens if you run the script manually from the command line?

Does your script have a valid shebang and is it executable?
First line of the script should be something like
