I was planning to use a pi zero. If I add the justboom amp hat, will I still have access to the GPIO pins to connect buttons? Another thought for OP: are you trying to run these commands from inside the Python interpreter (IDLE)?
All the commands you gave should be run directly from the command line / terminal window.

I assume you still have physical access to the pi?
If so, the take out the card and put it in any computer. You should see the file cmdline.txt
Use a text editor to undo your changes.
NB: make sure that everything in this file is on a single line

You can't read the card directly through the UART. To use libnfc you need to use its API.
Maybe you can use https://github.com/ikelos/pynfc

f your reader has an SPI interface you could use https://github.com/adafruit/Adafruit_Python_PN532 instead. It doesn't use libnfc

Do you use RealVNC?

Click on the VNC icon in the taskbar, the Menu (top right) and you should be able to access options, etc.

Pi camera preview / video doesn't use the framebuffer so VNC will not show it.
RealVNC has an experimental setting which can do it, but I'm not sure about the speed / quality.

In order to connect two devices together over ethernet without a router is to use a cross-over cable . A standard cable would make the the Pi's TX connected to the PC's TX and same with RX.
