Updated: Forgot to change ownership of /run/transmission to my custom user. Doing that, plus editing /etc/systemd/system/transmission.service and /etc/tmpfiles.d/transmission.conf to use the custom user, and finally run

systemd-tmpfiles --create transmission.conf
switched over to a custom user.
