As has been said above, if it was on current mode then that will effectively put a short between the pins. If it was just the power pins then chances are it won't do much to the Pi. Electricity will find the easiest path it can and the multimeter on current will provide a much easier path than goin...

I understand that measuring voltages is not shorting it but I did mix up the terminals and I think that could have been the reason for the short. Any other thoughts? Mixing up the terminals doesn't matter on a digital meter. But if you shorted them or the pins by fumbling around, there's no resista...

Could I have damaged the Pi in anyway even though it's not showing any signs of harm from the short circuit? The only harm that getting the terminals mixed up on your volt meter is instead of getting a reading of +5v your meter would read -5v. No harm would be done to either Pi nor meter. Concerned...

Try a different cable. I had a very good power supply, and I kept on getting the lightning bolt icon every thirty seconds. I replaced the cable with something much higher quality and I never saw that lightning bolt again.
