Webiopi might be what you want, I assume you are using the gpio to drive motors or similar, you could make yourself a nice Web interface that way.

going to have a play, have managed to get the ProMag reader to work by making sure it was plugged in when I switched on the Pi so at least I now have a starting point.

A nice place to start could be to look at WEBIOPI (https://code.google.com/p/webiopi/), also well worth reading some of the back issues of MagPi (http://www.themagpi.com/) as they have done some articles on using an Aurdino and also on using WEBIOPI.
