Hi you can try :
dtoverlay=sdio,poll_once=no,sdio_overclock=30

It works for me. But the problem may be in your hardware, you could share your schematic to check if it does not work.

May be you should use a resistor bridge. If you put 3.3V in a resistor you will measure 3.3V whatever is the value of the resistor...

I would like to use eMMC for OS (on CM1 or CM3), then additional microSD only for storage
For this you don't need an external controller, the compute module can drive an external SDCARD (but can not boot from it). I used SD0 on GPIO[22..27] for this purpose and it works well.

This is used for HAT detection. But if you do not need this feature you can reuse them.

The pannel you use is very high resolution, I'm not sure it is possible to drive it through MIPI DSI directly as the pannel requires 2 mipix4 and the CM3 has only 1x2 mipi and 1x4 mipi. You would need to put a scaler in the middle and drive it with a lower resolution or change the pannel for a lower...

The Raspberry Pi ecosystem is wonderful, having an open GPU with documentation is invaluable. Of course there is limitations CSI and DSI port are not really open and the closed ISP limit the choice of sensor usable for camera. The touch screen is managed by the GPU. There is a special driver for it in Raspbian, I guess you need to port the driver to Linux-rt.

To the best of my knowledge the Pi Zero camera connector is the same as the CM connector. So a Pi Zero camera flex should work directly on CM.

Waiting for PI zero schematic to be sure.
