I'm running the latest kernel 4.4.21. Nope, you can not use the bundled new Realtek driver with the modified hostapd. Instead, you must use the original hostapd and nl80211 driver.
Put:
drive=nl80211
back in your .conf file.
If you don't the WPA authorization will fail.

Kingston do not a manufacture any flash memory, they are the bottom feeder in the highly cut-thoat flash memory market. They often buy unwanted and rejected memories at discounted price and package them as their own brand and then flog them off to the retail market. No OEM will touch them.

My P3 is not able to connect to channel 11 also. Even after I switch to use channel 6, it's still not as fast as my Edimax USB dongle. If you do a ping, you will see the latency is 10+ms and unstable.

Are you using Ethernet or WiFi on your Pi3? As the WiFi performance on my Pi3 is not so great, but Ethernet is fine.

Use FAT or exFAT. Much faster.
Just make sure "uid=1000, gid=1000" is in fstab
If you want the stick to be accessible to the PC, don't use EXT-4.

Good you found the problem on your side. Definitely not the same issue as I have then :) Have you tried changing the channel. I was surprised that the driver is able to set channel to 11, but it was very unstable. The Edimax dongle and other computers around my house have no problem with channel 11.

Perhaps the channel is also being used by your neighbours and causing interference? There are wifi analysers available for PCs and phones that can show the congestion on channels. I had no problem using my old Edimax WiFi dongle on channel 11 (using Pi-2). Also, all my computers can run on channel ...

I've found a problem with RPi3 running on channel 11 when the country code is set to US or you have an American AP.
The work around is to use channel 6 on the AP.
