But I want to change it at start, not manually... if pre-up isn't working, I am not able to do it cleanly. Waiting some random time after boot and then shooting those commands seems to be a terrible idea.

I got master's dg in Physics :-) Was years ago, but still... The problem is that in exactly the same spot some crappy TP-LINK dongle works perfectly fine. Same with distance ... with TP-LINK TL-WN725N getting acceptable signal (and pings) like 3 times farther... not mentioning about continuous disco...

My experience with RPi3 WiFi is that it just IS unstable. Few bucks USB dongle is much more stable than build in WiFi. I also noticed that when client is too close (I am talking about centimeters), it gets terribly unstable.

But that only works, when WIFI is available on boot... I just had a case that power was down, and RPi started before modem... It never connected.
