Could it be possible that the session is somehow remaining open or is being kept open by the pi and when I run the application a second time it is somehow conflicting with the open connection?

I am 99.9999% sure you cannot do that, as it is not needed for the functionality the LCD interface was designed for. I just buy small cheap HDMI switches, or use the multiple HDMI inputs on TV's.
