as for my config,txt I have no idea how this might be related but here it is If you don't specify the kernel, the firmware will take the default name which is kernel.img for RPi 1 and kernel7.img for RPi 2/3. The v1.0.x releases do not work on the RPi 3.
The v1.1.x should, but there is no release for it yet, so you'd have to build it yourself. Instructions for that can be found in the BUILD.md file

Use ext4 as that is very well and natively supported by linux and also uses the linux/unix file permissions which may solve your permission problem too.
