It sounds like the SD card might be corrupt due to an incorrect shutdown or a crash.
Try a re-install of the OS.
Unplug your buttons and test a button output with your ohmmeter and push a button that shouldn't be connected to it. It sounds like all the outputs of the buttons are connected together.
It doesn't seem to become completely unresponsive now. But it randomly spikes with latency of up to 730ms with average jitter at 137ms. Removing the file again gives 8ms latency with jitter of 3ms but I still have the problem of keeping the link alive.
